Why does my Shopify to Amazon connection keep failing or lagging?

By Ranjit Bhinge, founder of Blur Studio · Updated · 5 min read

Short answer: Most Shopify to Amazon sync problems come from four things: SKUs or product codes that do not match, missing product codes (like a UPC) or category details that Amazon requires, an inventory location set the wrong way, and fulfilment steps that never send tracking back. Shopify's own sync app, Shopify Marketplace Connect, a tool that links a Shopify store to Amazon, eBay and Walmart, shows listing errors you can fix one by one. If you fix those and stock still lags, the sync layer itself is the problem.

Your Shopify store and Amazon keep disagreeing about stock, listings or tracking, and you want to know what is causing it and whether it is fixable.

I'm Ranjit, and I run Blur Studio: 15+ years building software, 120 apps taken live, and clients who have gone on to raise $10M+. I build AI systems and processes that help businesses do a lot more with a lot less time. I also work differently from most of what else is out there, more on that further down this page. Say hello.

What the connection actually does

Shopify is an online store platform. Amazon is a large online marketplace. Between them sits a sync app, and for most Shopify sellers that is Shopify Marketplace Connect (formerly called Codisto). Shopify's help pages say it syncs your orders, listings and inventory, and that changes made in your online store sync across the marketplaces you connect. Imported Amazon orders show up in Shopify as if they were store orders, with the marketplace name in the Channel field. After you fulfil one, the app sends the shipping status and tracking back to Amazon.

That is a lot of moving parts. When one part fails, the symptom you see is usually somewhere else. So I sort the problems by what you notice.

Problem 1: listings will not publish or show errors

Shopify's documentation lists these requirements before a listing is accepted:

  • A unique product code. Amazon, Walmart, eBay and Target Plus need a code like a GTIN, UPC, MPN or EAN on each product. Private label sellers with no codes must apply to those marketplaces for an exemption.
  • Details Shopify does not hold. Some fields a marketplace requires do not exist in a normal Shopify product. Shopify says you can sync them using metafields (extra custom fields on a product) and attribute mapping, a mode in the app that controls how product details show on a marketplace.
  • A store that is open. The store cannot be set to private mode. You also need a working payment provider and shipping rates for the countries you sell to.
  • A verified seller account in the same country you want to sell in.

Fix: open the listing in the app, read the exact error, and fix the product in Shopify rather than editing around it.

Problem 2: duplicate listings or the wrong product linked

If you already sell on Amazon, Marketplace Connect tries to link your existing listings to Shopify products. Its suggestions come from the SKU, UPC or title. It marks them Ready to list, Close match or No match, and you confirm each link by hand. After you link a listing, order and stock sync begins for it.

A SKU is your own code for a product, such as MUG-BLU-12. A common cause of trouble is SKUs that differ slightly between Amazon and Shopify, such as a space, a dash or a letter case. The app may then show a close match or no match, and a seller who clicks "Approve all" without reading can link the wrong item.

Fix: export both lists, line them up in a spreadsheet, make one SKU format and correct the differences on one side before you link. Read every Close match line.

Problem 3: stock is wrong or slow to update

Three causes show up most.

  1. The wrong inventory location. In Marketplace Connect you choose which Shopify location feeds a marketplace. Shopify's help page says you can set it per product, in bulk, or for a whole regional marketplace, but not for individual variants. If you stock one variant in a different warehouse, the number sent to Amazon may not be the one you expect.
  2. Stock held somewhere else. Amazon's own fulfilment (FBA, where Amazon ships from its warehouses) has its own count. If part of your stock sits there, Shopify's number and Amazon's will never match on their own. My FBA inventory guide explains the split.
  3. Edits made in two places. If someone changes a quantity in Seller Central and someone else changes it in Shopify, one change loses.

There is no guaranteed sync time to quote. If stock is lagging, check the app for pending errors and use its chat support with a specific SKU and the time you changed it. A specific case gets a specific answer.

Problem 4: tracking does not reach Amazon

Shopify says the app syncs shipping status and tracking after the order is fulfilled through your Shopify admin. If you ship from somewhere else, for example a third-party warehouse or Seller Central (Amazon's seller dashboard), check that the fulfilment is still recorded in Shopify. The fix is to pick one place where fulfilment is marked done. Amazon has its own rules on confirming shipments, so read them in Seller Central and fix this one first.

When it signals a bigger problem

If you fix the codes, the SKUs and the locations, and the same errors keep coming back, the cause is process, not the app. Common signs are three people editing stock in three places, SKUs with no naming rule, and bundles or kits whose stock the app cannot work out. I explain the bundle case in my bundle inventory guide.

A made-up example: a seller loses 6 orders a month to overselling, and each lost sale plus the cancellation penalty costs about $40. That is $240 a month, or $2,880 a year. A small sync layer that holds one stock number and writes to every channel can cost less than that to build, and it removes the cause. How I'd approach this

I would not touch the app settings first. I would take 20 failing SKUs and trace each one by hand from Shopify to Amazon. In almost every shop, the 20 fall into two or three causes, and fixing those clears most of the noise.

Then I would write down three rules: one SKU format, one place where stock is edited, and one place where orders are marked shipped. Most sync trouble I see comes from breaking one of those three. If the errors still return after that, the stock logic needs to move out of the app and into a sync layer built for your catalog. That is the point where a rebuild is cheaper than the lost sales.

Questions people ask

Why is my Shopify Amazon integration not syncing stock?

Check three things: the inventory location chosen in Marketplace Connect (set per product, not per variant), any stock held in FBA, and whether someone edits quantities in Seller Central. Then check the app for pending errors.

Why do my Amazon listings fail to publish from Shopify?

Amazon needs a unique product code such as a UPC or GTIN, and category details Shopify may not hold. Shopify says you can add missing details using metafields and attribute mapping. Private label sellers can apply for a code exemption.

Why does my Shopify Amazon integration take so long to update?

Shopify does not publish a guaranteed sync time. Look for a pending error on the listing, and contact the app's chat support with a SKU and the time of your change.

Does Shopify send tracking numbers to Amazon automatically?

Per Shopify's help pages, Marketplace Connect syncs shipping status and tracking after you fulfil the order in Shopify. If you fulfil elsewhere, make sure the fulfilment is recorded in Shopify.

Can AI help me find sync problems?

Yes, mostly for spotting SKU mismatches and reading error lists. See my AI companion guide for what to paste in and ask.
